DOMAINE D’EXPERTISE-RECHERCHE :
Je cherche à élucider la dynamique par laquelle les éléments transposables surviennent et se reproduisent dans leur génome hôte. Grâce à cette dynamique le génome de l’hôte est modifié structurellement aussi bien que fonctionnellement et c’est également à cet aspect que je m’intéresse.
Afin de comprendre les impacts que ces éléments ont sur le génome, nous avons développé des micropuces pour identifier les familles qui étaient transcriptionnellement actives. Allant plus loin, j’ai développé un logiciel pour rechercher de nouvelles insertions d’éléments à partir de données de resequençage NGS des mutants d’insertion Tos17 du riz.
J’ai développé une série d’outils pour identifier et annoter des éléments transposables, spécialement rétrotransposons, dans les génomes. Ces outils ont été utilisés dans différents projets de séquençage du génome de la plante comme le riz, le cacao, le maïs et l’algue chondrus. J’ai aussi participé à des projets de séquençage de novo des génomes des espèces de riz comme glaberrima et glumaepatula.
Je travaille actuellement sur l’identification et l’annotation des éléments transposables du corail Pocillopora et la recherche d’un potentiel rôle qu’ils pourraient jouer dans la résistance induite au stress thermique.
Mon domaine d’expertise comprend le développement d’algorithmes pour l’analyse des données NGS, l’annotation des génomes, la génomique comparative et analyse de l’expression différentielle et la visualisation. J’utilise les langages de programmation tcl/tk, perl et Python ainsi que la suite logicielle R y compris l’ensemble de paquets Bioconductor pour l’analyse de l’expression différentielle. Dans l’analyse des données NGS, j’ai travaillé avec plusieurs assembleurs de génome dont Velvet, Soapdenovo, Abyss, Ray, Bambus, Mira, Zorro, Platanus, etc. Plus récemment, je travaille avec l’analyse des RNA -Seq utilisant différents outils qui sont actuellement disponibles comme Cufflinks, Tophat , Trinity , etc.
J’ai une connaissance raisonnable sur le développement web et une base solide dans l’administration des cluster de calcul.
